Shopify or Custom Store: Which Should Your Brand Build?
The platform is the right answer more often than agencies admit, and the wrong answer more often than the platform's marketing admits. Here is the actual line.
This question has two dishonest answers and one honest one. The agency that only builds custom says custom; the partner that only configures platforms says platform. The honest answer is a line, and your business is on one side of it: platforms win wherever your commerce is standard, custom wins wherever your commerce IS the differentiation. Most brands sit firmly on the platform side - and the exceptions are real, expensive to ignore, and recognisable in advance.
Where the platform wins, clearly
- Standard retail: products, variants, cart, checkout, discounts. Ten thousand engineering hours already built it better than any budget you will spend.
- Speed to market: live in weeks, an ecosystem of apps for nearly everything, and hosting, security and PCI compliance someone else's problem.
- Operations out of the box: inventory, taxes, shipping labels, returns - boring, vital, done.
- Total cost under roughly seven figures of annual sales, as the arithmetic in what an e-commerce site costs shows.
The five cases where custom genuinely pays
- Your product is configured, not picked: made-to-measure, bundles with rules, calculated pricing. Template product pages cannot sell it.
- You are B2B with negotiated price lists, credit terms and approval chains - bolting that onto a retail platform is a permanent fight.
- The checkout or subscription model has rules the platform's model forbids, and every app workaround adds a fee and a failure point.
- Platform percentage fees at your volume now exceed what a custom build's total cost of ownership would be - a spreadsheet decision, not a feeling.
- The store must live inside a product: marketplace mechanics, client portals, or commerce embedded in software you already own - the territory of custom development.
How to decide in one afternoon
Write down the three things about your selling that feel like fighting your current tools. If they are cosmetic, stay and customise. If they are structural - pricing logic, buyer workflow, product configuration - cost the custom piece precisely and keep the platform for the rest. That is the exercise we run with brands in our e-commerce practice, and the written recommendation is sometimes "stay exactly where you are" - which tells you what the other recommendations are worth.
- 5 situations where custom commerce genuinely pays for itself
- ~$1M annual sales - below it, the platform usually wins on total cost
- 1 afternoon of honest listing beats months of platform debate

Frequently asked questions
What about headless - Shopify backend, custom front end?
A real option with a real price: you regain design and performance freedom, and you re-buy responsibility for everything the theme layer did free - previews, apps' front-end features, upgrades. It pays for content-heavy brands with strong engineering, and turns into an expensive hobby for everyone else. Treat it as custom with a head start, not as a platform tier.
At what point do Shopify fees justify leaving?
Run the actual spreadsheet: your yearly platform-plus-apps-plus-percentage cost, against a custom build amortised over three years plus realistic monthly maintenance. For most brands the crossover sits well past seven figures of sales - and even then, migration risk and feature loss belong in the equation. Leave for structural misfit, rarely for fees alone.
Can we start on a platform and go custom later?
Yes, and it is usually the right order: the platform phase teaches you what your commerce actually needs, which makes the eventual custom specification precise instead of speculative. Keep your data exportable and your URLs disciplined from day one, and the later migration stays a project instead of a rescue.
